In the Secret Aquarium, whenever Mario stops swimming, the fish start swirling in circles above him, creating a kind of "fish tornado". This happens slightly out of view of the regular camera, requiring the "stop" camera setting to see.

In 64 DS, Mario, Luigi and Yoshi can pound signs halfway into the ground. If the player attempts to read the sign afterward, the character will actually get down on all fours automatically to be at eye level with the sign to read it.

When Mario falls off the Wing Mario Over the Rainbow secret course in Super Mario 64, he will fall into the moat. His health is not reset during this. If Mario falls after hitting a ledge and reaching 0 HP, he will instantly drown upon touching the water.

The Mad Piano only wakes up at the sound of Mario running, not walking or jumping. With a combination of walking and a backwards somersault, it is possible the collect the red coin the piano is guarding without waking it up.
