I've always thought it comes down to the Master Sword's power. It's still a sword and always will be, but only the Hero is capable of using the power to repel evil, which in the end is what makes the Master Sword special. So my headcanon is that Cloud could still use the Master Sword in combat, but he could never repel evil with it.
