Yes, you can damage the eyes with prolonged use, but you can actually use 3D stuff to detect vision problems, for example the amblyopia (lazy eye), can be treated up to certain age, (around 8 I believe), if a kid sees overlapping images while using 3D stuff, it could be a way to detect these problems.
In my case it was to late to do anything when it was first detected.
