There's some creepy, disturbing things in MLP, though it's mostly in the themes and not the show itself. For me it's mostly that Nightmare Moon wanted to commit planet-wide genocide.
Courage definitely takes the cake in this competition though.

Yeah, undoubtedly Courage. I mean, even the show's tamest villain is creepier than a lot of horror flick baddies.

Courage the crowdly dog has some or the freaky stuff in almost every episode. "The claymation violinist", "Return the slab" and suffer my curse..was the most scarier episodes for me.

But yeah, Courage outshines those moments by a very long shot.
For instance:
There's this episode of Courage where the family goes into some kind of club and the "owner", I guess, has, like, his entrails and flesh inside out, covering the walls, the floor and the ceiling.
Its been a long time since I saw that episode. Can't remember the name, though.

Then again, with the path that Adventure Time is taking, I wouldn't necessarily call it a "children's" cartoon.
Every single time this thing appeared in an episode of Moomin.
The theme song still sends cold chills down my spine. And not the good kind of chills.
It just reminds me of the surrounding dark and cold winter, and that goddamn growling noise it made, which caused me to flee the room (or alternatively hide behind the sofa).
