Cave Johnson from Portal 2 died from Silicosis. The Conversion Gel is made out of Moon rocks which is mostly Silicon. It doesn't poison Chell and if she tastes it it would taste like Cement and Gunpowder. Moon dust is extremely fine. Cave Johnson must have breathed large amount of Moon Dust and destroyed his Lungs because of it.

The kids from Animal Crossing are all aborted children. They go to some kind of heaven to make up not meeting their family, and instead meet the animal villagers. This is why every town can have a Tom Nook, Isabelle, Able Sisters or any villager. They are usually smiling, because they never experienced sadness, anger or any negative emotions.
This also explains why the Nooklings or Re-Tail buy any kind of stuff you hand them; or why every day you get a rock with ore inside and a rock that shoots out money for no reason. It's just a simulated realm that lets them taste emotions and live carefree.

I thought of this theory months ago. I don't know if there is a similar one. I just tried typing what I thought, but it's not polished. You get the idea, tho. That's what matters.

There is no zombie apocalypse in DayZ. The player character is just insane. He thinks he is seeing zombies but they are actually just regular people trying to help him, and he murders them all. That means that the cops come after him, but the cops are the other players, which is why they shoot the player character on sight.

All the Star Wars movies are told from R2D2's memories. He's the only character who lived through the original 9 books before the writer died. Even if he wasn't present at some of the fights, people could have told him or he could have tapped into ship cameras and seen for himself. It also explains why he's so awesome.

Probably my favorite theory, because of the eerie coincidences and its ability to turn a scary final boss into something scarier.
Basically, the final part of Earthbound involves Ness and his friends travelling millions of years to the past in robot form (they'd die otherwise) to fight Giygas, who's inside a machine to control his immense power.
So, after battling Pokey (or Porky in Japanese versions) he turns the machine off, and you see Giygas for the first time:

Then he dies.
Now, the theory
Giygas is a fetus. Sounds fishy at first, but when you take some details into consideration…
The outside of the lair is said to look like a vagina

The inside is supposed to look like a womb and a cervix

And Giygas's 3rd form looks like a fetus.

Now, the creator of the Mother series (Shigesato Itoi) said he actually based Giygas and his lines on a murder scene he confused for a rape scene; and he also stated the fetus silhouette is purely coincidential. Besides, it doesn't make sense when taking Earthbound's story into consideration. But it's really something to talk about, and a pretty eerie coincidence.

The Advisers from Half-Life 2 are not the "master race" but are second-in command to the main Combine race. Heabcrabs keep their victims alive. The G-Man's "employers" may be another evil multi-dimensional empire. The HECU only recruits soldiers with a lower intelligence so they wont question their orders and the experiments in the black mesa facility. By the end of the series I would hope many question left unanswered , we wont know anything about G-man or who he works for and the Combine will at the very least be locked away from Earth.
