Flushing a toilet uses a lot of water. The tap on top of the cistern is fresh water for washing your hands, which then fills the cistern, effectively recycling the water. It will run until the cistern is full, and if that feels like a long time it's because it takes a lot of water to refill the cistern, even after a half flush!
