I'm new to this whole "shipping" business, so someone enlighten me: is it typical procedure to perpetuate ships even after they've been torpedo nuked? Like, you become the crewmen of ghost ships, haunting the seven seas?

Basically yes as the other two commentators have said. Even if a pairing is confirmed to be non-canonical, that doesn't mean fans can no longer 'ship' said characters. Heck, if that was the case, thousands of fan-arts would have to be taken down because "That's not canon". BUT I find your comparison of non-canon ships as Ghost Ships hilarious.
