Anime only refers to Japanese animation for westerners and otaku though; to the average Japanese person it really does just mean animation as a whole. As stupid as it sounds everything from Mickey Mouse to Shrek, or from AtlA to Adventure Time is referred to simply as anime in Japan.

Sure, for westerners like us it makes more sense to separate them but to them it doesn't for whatever reason and the only Japanese people who do separate them are otaku (for obvious reasons).
