Penis goes where is a meme/catchphrase whose origins aren't all that well known. The catchphrase is usually overlaid text on a picture of someone making a shocked, surprised, or concerned looking face and the text reads "Penis goes where???" It can also simply be a picture of shock/surprise with "Penis goes where" as the accompanying text.

"Submeme" controversy

There is controversy over whether "cock goes where" is the original meme and "penis goes where" is the submeme and vise versa. Upon initial inspection of Google insight, if it is to be believed, the consensus agrees that "cock goes where" appears to have generated interest first.
Further evidence of "cock goes where" appearing first can be see at YTMND where on November 12th, 2004, user Dragoon created a "cock goes where" entry.

However "penis goes where" is by far more popular and has gained more notoriety. Thus "penis goes where" is now the meme and "cock goes where" is now the submeme. Evidence of this is provided by Google Insight as it shows that there is enough data to generate a regional interest for "penis goes where" while conversely, there is not enough data to generate a regional interest for "cock goes where."

Furthermore, the meme's purpose is to convey the shock and awe of some unsuspecting and sheltered individual the moment they come to realize where the penis actually goes. So it goes against the meme's purpose to use the word cock because cock is a dirty word and it makes the enlightened individual seem not as sheltered than if they used the word penis instead.
