In the episode,"The One Where Pinkie Pie Knows," we saw Applejack's birth certificate. Notice how she was born with sclera (the white layers that aren't in her pupil? Yet in "Apple Family Reunion" you can clearly see that she doesn't have any sclera [and that she's too cute to resist). So what happen to her sclera? Perhaps baby ponies are born with sclera, and they probably loose it when they reach about a month old, then regain it when they reach early childhood. story editor Rob Renzetti The picture of baby Cheerilee we see in "Call of the Cutie" has sclera, and Cheerlie mentions this was her as a newborn, so that supports this theory. This theory explains why some baby ponies have sclera and others don't.
