I say that this happens after Zelda II: Adventure of Link in the Downfall of Hyrule timeline. It all adds up: Hyrule being deserted with a very large landscape, towns and villages being the only places of civilization, caverns and shrines being places where you would need to visit and explore, no hearts and very few (if any) Rupees, and the mention of Ganon the beast, not Ganondorf the Gerudo. Both of these are present in the Breath of the Wind and Adventure of Link.
