There is a difference in what they are talking about. Xmen cover themes of discrimination, persecution, outcasts, etc which makes it easy to draw parallels, and in many cases that was done with what I assume was author intent.

However the concept of mutants, super-powered demi-gods with abilities that range from benign to apocalyptic, falls apart quickly if you go further than broad themes. That should be obvious but there are plenty of people who will claim stupid things like Xavier and Magneto being stand-ins for MLK and Malcom X or try to pass their own head canon off as author-intent.
