All I get out of the text is that "John" taught his kids fundamental values, but for anything beyond that, his children have the right to choose what to believe in, or what not to.

He doesn't claim teaching religious values is bad, he claims forcing children into a religion when they are too young to make up their minds about their beliefs is bad. He most likely did teach his children the religious values he believed in but never forced them to do anything they didn't want to.
