Churches don't pay taxes due to fact that a church can only gain their income through donation, and you cannot tax a donation to a religious organization because it would infringe on freedom of religion. It would also destroy the point of giving graciously to god as it would be money being pocketed by the government, which is secular.

Privilege has little to do with it or none at all.
