No kidding, everytime people use protein visualisation programs, I swear the most time is spent making all the colors look nice (you can even make the protein chain rainbow – it's so insanely pretty, but also completely useless at conveying information usually). And then there's stuff like making certain parts into ribbon structures, highlighting certain atoms as colored spheres, and so on.
It's like most biochemists are lamenting the fact that they were never good at (or had the chance to do) art and are now making up for it by playing like children in an art class.
