Eh, well, it's not like she could have known what would have happened in an alternate timeline. But her younger incarnation in that timeline did help Link by giving him the Ocarina of Time and the Song of Time.

Plus, I don't think that Majora's Mask took place right after Ocarina of Time. I would think that Link took some time in human society before he wanted to see Navi again.
