Since both eshops of the 3DS and Wii U will shut down next year, I decided to make a thread compiling games that you and I recommend. I got some myself:

3DS:

Pokebank (duh)

Pokemon Gens 1 and 2 on the virtual console

Zelda Oracle games on the virtual console

Dedede’s Drum Dash Deluxe (stand-alone game that is basically an expanded version of a sub game in Kirby Triple Deluxe)

Kirby Fighters Deluxe (Also a stand-alone game that is an expanded version of a sub game in Kirby Triple Deluxe) (got a sequel on the switch, but it is worth checking out it’s sequel)

Team Kirby Clash Deluxe (stand-alone game that is an expanded version of a sub game in Kirby Planet Robobot) (it got itself a sequel as well on the switch)

Kirby’s Blowout Blast (another expanded Planet Robobot sub game, though it weirdly uses a different title than it’s original version (Kirby 3D Rumble), and it’s basically Kirby’s Dream Land but with simple (though ranked) 3D platforming that mainly serves as HAL dipping their toes into making a 3D Kirby (which they would do with Kirby and the Forgotten Land))

3D Classics Excitebike, Kid Icarus and Kirby’s Adventure (definitive versions of these 3 NES games)

Pokemon Battle Trozei (sequel to Pokemon Trozei on the DS, but now with gens 1-6)

Pokémon Dream Radar (gen 5 spin-off where you can use the 3DS camera to find certain Pokemon, including the therian forms of Tornadus, Thundurus, and Landorus, which you need to get the Reveal Glass in B2W2 (also the first appearance of Kukui’s future wife, Professor Burnet))

Dark Void Zero (DSiware game that was apparently a “long-lost” Capcom NES game (it’s not, but the fake history Capcom made of it was honestly pretty cute of them) (also available on Steam, but I’ve heard that apparently that version has some drm problems, so for a more authentic experience play it on the 3DS)

Wii u:

Pokemon Rumble U (Pokemon Rumble sequel that used the NFC tech on the gamepad A YEAR before amiibos were a thing)

Pokemon Ranger Trilogy (Virtual Console)

Super Mario Advance 4 Super Mario Bros. 3 (Virtual Console but it includes all the e-reader levels, including ones never before released internationally)

All the virtual console PMD games

Earthbound Beginnings/Mother 1 (finally officially localized) (Virtual Console)(Also coming to Nintendo Switch Online)

Earthbound (Virtual Console) (also available on the SNES Classic Edition and on NSO)

If you have any other recommendations from both consoles, put them here!

Here's the ones i got

Wii U:

MegaMan Battle network 3
Mario & Luigi superstar saga (original had best graphics change my mind)
MegaMan & Bass
Metroid Fusion
Wario Land 4 (one of the best if not the best GBA title)
Smash bros fighter DLC
Shantae DLC (i know it's cheaper to go with the definitive edition but i have my edition on the WiiU so i'm sailing this sinking ship to the end)

3DS:

Mario land 1 and 2
Mario land 3: Wario land

Would the Etrian Odyssey games on the DS and 3DS be good or are they more niche?

Both? Serious answer tho: the 3DS ones are definitely good, if a bit on the rough side, and the Untolds' animu-ness can be a bit grating at times. The DS ones were good when they came out but haven't really aged well (IMO)

Metroid Prime Trilogy on Wii U.

The true route to Fire Emblem Fates is also DLC so that's at risk of being gone.

Also seconding the Megaman Battle Network games (3, 6, and 5 are particularly good). It's one of the better ways to play because it has all the no-longer obtainable secret event chips available at the start of the game.

I really liked Harmoknight on 3ds. One of gamefreaks non pokemon games and a rhythm game. Pretty short though.

On that note Rhythm Heaven Megamix is pretty good, especially if you like rhythm games or the series but havent played it. Also has some warioware stuff in there.

I'd reccommend, for the 3DS, to get Donkey Kong ('94), a puzzle platformer that's considered to be one of the best GameBoy games.

In a similar vein, Mario Vs. Donkey Kong, the sequel, should be on the Wii U as a GBA game
