There's even a scene near the end of the first season (back when THE WINTER SOLDIER came out) where Daisy grills Ward about this, who then replies with a remark that Hydra serves a higher purpose. Combined with Red Skull simply using the Nazi resources without any true loyalty to them ("Berlin is on this map!" "So it is."), I think the MCU has solidly set "Hydra≠Nazi" in stone.

But nothing can change the fact that Hydra, Red Skull, etc. were all originally designed to be an obvious allegory for Nazis, just as Captain America was originally designed as a politically motivated mouthpiece against fascism. Even if later writers say differently, as they obviously have, nothing changes the fact that it's disrespectful to the original creators of Captain America. And comic books writers are generally supposed to know their own lore so that even when creating new branches for a hero, they keep to the core themes that make that character who they are regardless of the time period or who's even wearing the mask. The best heroes always represent something. Captain America represents… America. Making him part of a fascist cabal betrays his core ideals. And this is hardly like DC's Red Son, where Superman became a Soviet leader, because that was made with critiquing that strain of communism in mind, also it was a very obvious AU. Here, the writers seem way too eager to make Cap a Nazi for no other reason than shock value or ye olde "evil is cool!" I can't find a single aspect of good intent behind this and I doubt we'll get one by the end.
