Wait, this lines up perfectly with the Sith Lord theory.

Jar-Jar then becomes competent because he comes to the realization that he was the cause of his father's death. Through a series of events he ends up joining the empire and becoming a Sith lord. However, when he is going undercover in the star wars prequel trilogy, he does a good job at convincing everyone he's an idiot because he WAS an idiot.
