Spike at Your Service (OOC Spike), Games Ponies Play/Apple Family Reunion(predictable story), Just for Sidekicks/Magical Mystery Cure (weak story), The Crystal Empire part 1, The Crystal Empire part 2 (meh story and terrible villain)

That's about 60% of the Season 3 if you ask me. Of course, my opinion on these episodes, most notably the Crystal Empire ones, are not the popular opinion. Personally, I think that Season 3 being shorter just made the flaws stand out more. Wonderbolt Academy, Babs Seed and Magic Duel were really awesome though.
