By merging the two control units meant to jump start evolution they break the permissions on the control units and are granted admin access to Rei which then she uses to turn everyone into tang believing that if you turn everyone into tang, put them in a blender and frappe them until they no longer know who they are any more that will somehow make them happy to which Shinji goes, "I don't want to be tang" and then the movie ends with anyone that doesn't like being tang going back to being human.

I wouldn't call evangelion deep; it's mainly a stupid story to the point no one knows what is going on any more. Evangelion summarized in two words would be, "space aliens.jpg"
